The pololus are stepper driver on ramps and their outputs are for 2 coils only, so wont work. You would need to remove or not install a pololu driver, use the step/dir/en signals from that header, and route them to a driver of your own, which would be a 3 phase stepper driver suitable for your a 3ph motor.
